Yes, the UK versions of ATWQ are all different sizes because the publishers couldn't make up their minds. The US versions (including FU13) are all the same size.

I wouldn't have been too gruffed about FU13 being included anyway though, because unlike TUA and TBL, it's actually the same size as the rest of the series. I have the edition of TUA that is the same size as the rest of ASoUE and it looks great. Has the same style of cover as well. However, my copy of FU13 really annoys me as it is bigger than ASoUE (inc.TUA) and WCTBATH? but is smaller than WDYSHL? and SYBIS?. This must be because you have the Egmont versions (as do I, and I have those). Egmont keeps changing their minds about the size of the books in ATWQ. I presume they'll make a new edition of WCTBATH, and possibly also the others, to make them fit in a box together.

i didnt realise the UK ?2 and ?3 were different sizes. Before i swapped my copies with Kit's tits kick ticks i thought they were the same size.

I preferred the size of ?1 to ?2, but UK ?3 is definitely too big. Are they doing separate UK and US box sets? I don't recall if they did both UK and US versions of The Complete Wreck.

My copies aren't. ?1 (original 2012 version) - 18.5cm tall. ?2 (2014 reprint) - 20cm tall. ?3 (original, obviously) - 21.7cm tall. Measurements done quickly and with a 15cm ruler so may not be exact. My books definitely increase in size by 1.5-2cm each time. It's surprising how just 3cm can make ?1 seem so very small and ?3 unusually tall. I prefer the size of ?2, although ?1 is the size of my copies of ASOUE (and TUA). How tall are your copies of ?2 and ?3?

Aussie versions of ATWQ are all the same size. They are about a centimetre and a half shorter than the US books and than FU:13. (I don't think there's a specific Australian edition of FU:13.) They are also a teesny bit less wide and don't have dust jackets.

They did, but the boxes themselves are identical apart from the price on the barcode, and since ASOUE stayed with the same format throughout its release, and even had the same size in their British and American editions, they didn't have to alter any of the books in order to fit them in a box together.

Permit me to clear a few things up.
There is no U.K. edition of File Under yet, and thus no expectation that the U.S. edition would be consistent with the sizes of the U.K. books. The U.S. editions are all the same size so far - well, the paperbacks are a little smaller, but that's what you'd expect. There isn't a File Under paperback, and indeed File Under is printed in the paper-over-board format, which is what the U.K. editions use but is different from the U.S. hardcover and paperback formats, though File Under is consistent in size with a U.S. hardcover with the dustjacket taken off. If there were a File Under paperback - and I don't necessarily expect there ever will be - then I would expect it to be consistent with the existing U.S. paperbacks. (Incidentally, I will refer to the U.K. editions as "hardback" despite being paper-over-board as paper-over-board is essentially just a hardback without a dustjacket.)
The hardcover first print U.K. editions of ?2 and ?3 are the same size, but they are different to ?1. The reason given by Egmont is that their original hardcover edition of ?1 was getting "lost" in a sea of increasingly large-format children's books, and they had to increase the size in order to attract attention and remain relevant. I think the size change is annoying, but I do sympathise if it's a matter of actually getting the books to sell. They tried to bring out ?1 as the same size as ASoUE, but publishing standards had changed in six years, so they had to shift it.
As far as I'm aware, the U.K. paperback editions are all the same size, including the ?1 paperback being consistent with the ?2 and ?3 paperback sizes. It's also worth noting that they altered the pattern of the spine colouration in the size-up transition to be more colourful and eye-catching as well, and the U.K. ?1 paperback is consistent with the ?2 and ?3 designs in this respect. I would expect a hypothetical U.K. edition of File Under to be consistent with the U.K. ?2/?3 hardbacks and the U.K. ATWQ paperbacks depending on its format.
The Australian editions - which are published by a partner of Egmont's, Hardie Grant Egmont - for some reason follow the lead of the original U.K. hardback of ?1 in terms of size and spine colour scheme. I'm going to try and nab Australian copies one of these days for a clearer comparison, as well as getting U.K. paperback editions. ...Because five copies of ?1 already wasn't enough for me, apparently.
Anyway. How this relates to box sets is that it would be hard to do a box set of U.K. hardbacks because of the size difference, but they might do a box set of U.K. paperbacks; however, the different formats mean that they couldn't just ship over the U.S. boxes and stuff U.K. editions in them, so they'd have to have it adapted or custom-made. I don't necessarily expect a U.K. box set, therefore - and it's worth noting that those U.K. box sets that did exist for ASoUE appear to have mostly been store-exclusives of some kind, as they've mostly not been listed on Egmont's website or on Amazon. For instance, I've seen an omnibus edition of TMM, TAA, and TEE, as well as a special double-pack of TBB and The Blank Book, but you probably wouldn't have been able to order those online anywhere outside of eBay.

If they wanted they could be creative with the shape of the box, so the books fit in, but I don't think they would do that.

I think in this instance it would just draw attention to the inconsistency. I think there are some series where it might be appropriate to do something clever with the box shape, but I don't know that this is one of them.

It seems a bit silly to add it to this year-old thread, but it's relevant to a discussion which occurred here, so: They're doing a paperback edition of the ATWQ box set, and this will include File Under. Watch out for that on the 18th of October, 2016. And yes, that is Little, Brown only and not Egmont, and no, there is still no sign of an Egmont edition or non-American release of File Under.
