According to Daniel Handler's website, the 29 Myths on the Swinster Pharmacy is part of ATWQ, and it's mentioned in FU:13SI What if the two kids in that are Kit and Jacques before Lemony was born?

29M is quite hard to place in ATWQ continuity, probably because it was actually written long before ATWQ or even ASoUE was conceived of. It's even a little bit internally confusing on such issues as whether the child narrators live in the same town as the pharmacy or not! I doubt that it's possible to draw any conclusions, and I'm afraid I also doubt that it's useful.

'All the arson in town' certainly suggests it's happening at the same time as ATWQ. On the other hand, the narrators seem to be primary-school age, and there is no primary school in town while L is there. (Though of course, as Dante says, it's unclear whether the narrators live in Stain'd anyway.)

It's explicitly said that Stain'd Secondary is the only school in town. Wade Academy (which isn't in town anyway) is closed at the beginning of the story.
It's possible that the primary-aged children in Stain'd just don't go to school, I guess.
