In Book 9, Lemony says:
And how was she missing in the first place...?

Kit was dead when this was written. As you pointed out, since the book TRR, Lemony has written about events that took place years (plural) before the time Lemony was writing. Kit died a year or so after the Baudelaire Mansion fire. So Kit was already dead. The question is, did Lemony know it or not.

A mere compass direction is meaningless without knowing where Lemony himself was. He might have been at the south pole, or at the very least so far south that "north" encompassed most of the world.
I'm not sure if Handler hadn't anticipated yet that Kit would die, or, as is more likely, he was approaching the books as a sort of live document, pointing the readers forward to future developments even if it didn't make sense according to Snicket's own chronology.

Also, maybe he was heading toward the Mortmain Mountains, which in book 9 are referred to as being in all different directions, right? I'm sure some of the mountains are north.
