In Book 11, it clearly states that the great unkowen was a machine. 'And as the Baudilares stared out at the great craft... Discuss. Also, re-read and find the page.

While I can't find that line, you may have been thinking of this: On page 85, the Great Unknown is described as "this third underwater craft", besides the Queequeg and the Carmelita. This doesn't prove anything, except that the Baudelaires assume it's a submarine(likewise, some characters refer to the Great Unknown having sonar, but once again that just shows that they're assuming it's a submarine). Also, the remainder of that chapter establishes the Great Unknown as being symbolic "evil you cannot even imagine". We should also make a note of this on page 311:
They could not even tell, just as I will not tell, if it was some horrifying mechanical device, such as a submarine, or some ghastly creature of the sea. They merely saw an enormous shadow, curling and uncurling in the water...
