The concept of the Baudelaire parents being involved in the murder of Olaf's parents, I love the thought that there really isn't a noble side in all of this.
I think most of my favourite moments are all the allusions to things that happened a long time before the novels, I'm not sure why, as much as I love ASOUE, everything that's going on in the background is what really gets me.

The off-screen events certainly give the series greater depth; to an extent, they are what allow ATWQ to exist.

Hmm, well this is a really hard question and I can't single it down to one, so here are some of my favorites...
1) When Violet and Klaus are calling out their parents names, and they tell the sweatered scout that they thought that their parents were the survivors. And then the sweatered scout takes off his mask... AND IT'S QUIGLEY!!! (one of the times that I weeped while reading aSoUE.). [TSS]
2) When Duncan and Isadora invite the Baudelaires to sit with them in the prufrock prep cafeteria. [TAA]
3) The picnic with Kit [TPP]
4) When the Baudelaires take the tests with Remora and Bass with Nero standing over them. [TAA]
5) The Violet-Quigley scene in the mountains [TSS]
6) When the Baudelaires find the rooom beneath the aboretum, and they read their parents handwriting [TE]

Additionally I like that the genderless being in Olaf's troupe dies in the hospital fire.

Favourite series moments? Well, for emotianal impact, I would choose the moment in TSS when Violet and Klaus have reached the burned headquarters and are calling for their parents, but have a feeling in their hearts that it's no use. For humour, I'd pick a small line near the end of THH - Mattathias is making an annoucement about the fire spreading, and lists one place being burned as "the accidently swallowed something you shouldn't have ward". I remember laughing at that when I first read it. Pretty long-winded way to say "poisons ward".

I like the moment when the Baudelaires look at their parents' photo in THH and they feel like if their parents could come out of the picture the next moment.

My favorite moment in the series isn't emotional at all, but probably, for me, the most memorable. The first scene in TVV where the Baudelaires are uncomfortable in the bus going to V.F.D.
I'll always think of that scene whenever I go on commute. On a bus.
Oh yes, and Dewey Denoument's death by harpoon gun. That scene was very memorable and depressing...

I am currently rereading the whole series again. I just finished "The Slippery Slope" and started "The Grim Grotto." My favorite books in the series are "The Austere Academy," "The Ersatz Elevator," and "The Slippery Slope." I really like the moments with the Quagmire Triplets. The scene in "The Slippery Slope" when Violet and Klaus were calling out for their parents was really moving. It was one of the few times during the series when I felt like crying. I felt really sad again when Quigley and Violet got separated. I was like, "No! They can't lose each other!" But I can't say Lemony Snicket didn't warn me.
