Yeah, the Damocles Dock scenery does look kinda fake... Almost the entire movie was shot on soundstages, so technically, it ALL looks kinda fake (yes, even the train crossing was built indoors according to set reports).

Also with the clock scene I also believe that is Lemony sending up his story for his 'Kind Editor' to recieve. That's what I thought too! But I don't know if they'd include the books being written in it.

Im pretty sure its something to do with Lemony sending or recieving a message from an associate or something.
Also, the movie was shot entirly on soundstages not just mostly. But the reason for the sets looking kinda fake is because tehy wanted to create a world taht could convey the imagination of Lemony Snicket in the proper manner, so having everything look kinda odd and fakish (like one might see in the illustrations of a book or in their imagination) , they did that perfectly.
