If you, dear reader, are confused: Alphonse is the name of Lemony Snicket's pen, as in writing utensil. I don't think it's intended to be any sort of code. It's just a mildly amusing name. Although I may look for anagrams in the future.

Tocuna, are YOU confused? He said Alphonse was his Pen name, not pen'S name. A pen name is a name that you take up instead of a real name, like Daniel Handler's pen name is Lemony Snicket.

You're the confused one. This is a question and answer from "The Queasy Queries" at the official Lemony Snicket site(lemonysnicket.com) <<2. IS "LEMONY SNICKET" YOUR PEN NAME? No. My pen's name is Alphonse. >>
His pen, as in ballpoint, quill, or gel pen, is named Alphonse. My father also has a pen named Alphonse.

yes, Lemony Snicket IS Daniel Handler. There is lots of proof of that.
and if it is his pen-name, which i dont think it is, why would he have a pen-name for him pen-name?

The concept of naming your writing utensils conflicts with our inborn logical expectations and is therefore funny. Lemony likes to be funny.
