I assume that the suggestion was for a crossover fanfic rather than suggesting that this is a plausible turn of events for the Averse as we know it. Fanfiction is by definition non-canon, anyway, and so I've seen my fair share of ASoUE / Potter crossovers (and even written one).

So, it would contain ASOUE characters but go by the rules of the HP universe?

That would be one way of putting it, but it would broadly be a matter of trying to resolve any contradictions between the two universes - so, for instance, you could say that magic was real, but the Baudelaires had simply never encountered it. Or you could simply ignore certain contradictions if they prove inconvenient - for instance, the fact that Harry Potter takes place in a version of our own world in the 1990s where magic happens to secretly exist, whilst ASoUE takes place in a world like ours but in no real time nor place. A few examples might be instructive. My own The Arcane Academy is an imitation Snicket volume which posits an adventure where the Baudelaires are sent to Hogwarts, and I do my best to slot this into ASoUE canon whilst implicitly asking the reader to suspend their disbelief. Another I've encountered is Harry Potter and some Unfortunate Events, which features a literal crossover between the two fictional universes involving a time-bending plot which quite frankly defies summary. Lastly, there's the conceptual fic The identity of Count Olaf, which has such a ludicrous premise that I cannot imagine it was intended seriously.

Those do sound like really clever ways to tie in the two stories.
