The timeline concerning Lemony's works is a bit messed up (okay, TOTALLY messed up...) but there are evidence that he began investigation on the Baudelaire fire immediatly after it actually happenned. Helquist's letter in LSUA proves it. And Néro's letter proves that they already were Asoue books written and published before the children arrived at Hotel Dénouement. But there is, of course, evidence which prove that the books were written years after the events described, like the parts of TRR wich talk about Klaus being an adult. We can safely assume that what we read is actually a second and revised version of the first books, with supplemental informations. One exception : in my opinion, The End was written years after the events described, it works better with Béatrice's declarations in the BL.

I think that it is extremely likely that Beatrice did, in deed, die in a fire (if not, specifically, the one which burnt down the Baudelaire mansion). Evidence for this is scattered throughout the series. One instance is the triptych of Beatrice which included a painting of a fire. Furthermore, many of the dedications to Lemony's lover do hint towards her being involved with a fire: "For Beatrice- No one could extinguish my love, or your house." One of the patients' names in hospital refered to "Beatrice Baudlaire". So she may have died in that fire. But I hope she ias not dead at all.
