I liked the part where Snape yelled at Harry and Ron for coming to school in a flying Ford Anglia and the part where Lockhart and Snape dueled and the part where Snape said that maybe Potter and his friends were just in the wrong place at the wrong time and and the part where Lockhart shows up after the part when the teachers are discussing Ginny's kidnappednessing into the Chamber and Snape says "Just the very man" (or was that in the book?) and the part where Harry speaks Parseltongue and Snape looks at him funny. And all the other parts with Snape.

Toss up between the Basilisk fight and Fawkes' healing.
A pretty funny part was after the credits, where you see Diagon Alley, and it shows a bookshop window, and there's Lockhart's new book on display: "Who Am I?" On the cover, it's got a nice moving picture of him in a straint jacket, or however it's spelled.
And no, if you haven't seen it, I'm not lying.

Very funny how Malfoy lands on his butt with his legs split open and Snape just throws him back in.
