I can't remember the exact quotes but I seem to remember it being said in TWW that Josephine was with Ike now (presumably meaning dead in Lake Lachrymose). In the end of the book Josephine is not necessarily dead, with only her life jacket having been found, but it's heavily insinuated, to the point of being general consensus, that she is dead. Then in TUA someone says something like "send somewhere safe. Possibly with Ike?". On the map shown by Olaf's henchman in UA there is a building to the right Lake Lachrymose, which is- if I recall correctly- Valorous Farm Dairy...
Could it be that Ike and Josephine did not die in the Lake, and made their way to a group of people working at Valorous Farm Dairy known as "Cheesemakers". They could be a subset of VFD where ambiguously dead people (Including Mrs. Widdershins and Thursday's "Manatee Accident") and important stuff (Sugar bowl (s), copies of aSoUE, Snicket file, stuff to go to Dewey) go to find a way to help VFD.

I think you're right about the building just to the right of Lake Lachrymose being at least suggested to be Vaolour Farms Dairy in the accompanying material. I don't think there was a line about Josephine being with Ike now. It's a not uncommon theory that Josephine didn't really die and escaped her fate somehow; less so with Ike. I don't think he'd have concealed his own death from her; they seem to have been a loving couple. She could have lied about his death both to protect his present location - he could be on a mission of some kind - and to warn the Baudelaires about the dangers of Lake Lachrymose. The connection to Valorous Farms Dairy is, I'm afraid, pretty tenuous, though. But for your own mind, why not?

I had always supposed that the letter saying 'perhaps with Ike' was written before his death. The papers it relates to are those regarding Lemony's sacking from the Daily Punctilio, which happened long before the unfortunate events, so it's hard to say when it was written. (I wonder if the Baudelaires might have found these papers when they were with Josephine, and that's why they late recognised the name 'Snicket'.)

The use of "perhaps with Ike" in that letter was probably less to clue us in to anything about Ike still being important, and more to retroactively assert him and Josephine with V.F.D., like it did for Monty, Lucky Smells, Prufrock and so on.

Yes, that makes sense. And this is continued in TBL, where we hear that 'I' gave Lemony a Lachrymose Leech as a graduation present.
