Do you think it's possible STM was secretly part of or later joined the villainous side of the schism? She seems contemptible enough.... for that matter, how did she even qualify to become a member of VFD in the first place?

I don't see her as a villain in ATWQ, in that she never does anything obstructive or seems to have any particular agenda that opposes what the heroes are trying to do. I could just about see her becoming corrupted later on, but mostly she's just corrupt in a petty way, incompetent and prone to taking shortcuts rather than actively trying to get it all wrong. If we're asking how she could qualify for V.F.D. in the first place, maybe she kept on being held back a few years - or maybe the V.F.D. of the era is stagnating and better at fostering people who follow orders than people who actually know what they're doing.

Theodora could have become a member of V.F.D. because her parents were, and she was taken from them when she was young. After you've abducted a child, spent years training them and revealed many of your secrets to them, it would probably put your secrecy in jeopardy to kick them out and risk them spilling all their secrets to the public (though back when ATWQ is set it's probably debatable how secret V.F.D. was).
I don't think she would ever become a villain but I think she could easily be duped into unknowingly working for the villainous side of V.F.D. - she's rather like Mr. Poe in many ways.

In that case, VFD's decision to recruit children really ended up causing their downfall, since it is hard to judge the future character of a child (and recruiting them based on their familial connections rather than their innate tendencies is a mistake). Though the thought is probably to indoctrinate them while they're still young. The more I learn about VFD's recruiting methods the more shady it all seems (which is no doubt Handler's intention). Maybe things didn't start out that way, but the organization has obviously become quite corrupt.

I don't know if "corrupt" is the right word. In fact since corrupt is a word which here means, "having or showing a willingness to act dishonestly in return for money or personal gain", I'm sure it isn't. VFD is failing, certainly, and there are aspects of it that deserve to be revamped for everyone's sake, but it's more that it's getting harder for them to do their work than a change in the organization's values or morals. Plus, they were clearly traditionalests for many years before Lemony's generation, and tradition is hard to break.
