Another possibility worth considering: The real principal is in prison(the school seems to have its share of criminals) or dead, or held captive by the evil side of VFD(assuming he/she's part of VFD), or otherwise unable to run the school. But this wouldn't explain why Nero didn't take over as principal.

I believe you are under the mistaken impression that Nero was the Principal of Prufrock Prep. In actuality, he was the Vice Principal. The Baudelaires never met the Principal. For some reason, this makes me think of the TV series "The Prisoner," in which there was always a "Number Two" running The Village, and "Number One" was never seen except in surreal events near the end.

Maybe they call Nero "Vice Principal" just out of tradition, or because they think the real principal is still around, even if he isn't.

But Nero introduces himself as Vice Principal.
I personally think the principal was abducted by V.F.D., and they don't want people to know-it's so secret, even Nero doesn't know. But that's just me.
