It's fish. If you look closely you can see their little dart-shaped tails. Although it does look a bit like a rope made from tied-together things at first glance.

Red herrings at a thought as in the sixth book a big red herring is sold for lots of money.

Only a little below ground level, it seems; the Baudelaires can hear the sounds of the city above them, and it's just a trapdoor in a low ceiling that leads out into the Baudelaire mansion ruins.
