How is it the Quagmire's were able to stay in the dormitories when the Baudelaires were there. They said they had to live in the orphans shack the previous years, so what changed?

Maybe Nero wanted the space in the Orphans Shack to use for three new orphans who were coming along.

I have always wondered about this, but could never come up with an answer other than the Quagmires had someone sign a permission slip. But then if they were orphans, there wouldn't be anyone to do that for them. It's weird.

I'd say that maybe Prufrock Prep. has a time limit for orphans in the Orphan's Shack. Like, if their parent/guardian hasn't signed a permission form in X amount of years, they are allowed to move to the dorms.

Maybe they got a guardian, but that guardian was not mentioned anywhere in the series, right? Or maybe Daniel Handler forgot about this small detail. In any case, the Quagmires got lucky. That dormitory sounds like a good place to live.

They stayed there for 3 semesters = (equals to) Parent / Guardian Slip.
Think they mentioned it in the book.
