I read a 3 year old thread on the subject and decided to bring it back.
I've always been extremely mystified as to is writing on the "files" collected in the book. It is usually in script. If you dopn't know what I'm talking about, look in there. It's not hard to find. Each of the chapter's titles have been crossed out and replaced with new intriguing ones.
I used to think this was Lemony, but now I believe that it might be Dewey. Dewey had been hoping to catalog crucial information, of which the autobiogrpahy is full of. Also, in the picture in the back of Chapter EIght, in the Prufrock Prepratory picture, the teacher called "Miss K" (almost undoubtedly Kit) is circled and the question, "Will I ever see her again?" is above it. It's implied in TPP that Dewey and Kit shared some sort of relationship.

Lemony Snicket: The Unauthorized Autobiography, page xviii:
These are simply not the proper questions: In the interest of keeping the Baudelaire file as accurate as possible and as focused as feasible I have retitled each of the thirteen chapters. -LS
Lemony Snicket says he did it. He could have been doing it for Dewey's benefit, though, and there seems to be one other mysterious U.A. scribbler, although his tone is a little sinister to be Dewey.

Lemony Snicket may have retitled the questions, but there are definately different scribblers. I supsected Dewey, even though some were a bit sinister, but before he suposed to be lurking around and pretending he wasn't alive. One can't keep their cover that long without having to do soemthing some might consider "sinister."
I did get the impression it might have been a villian, although I can't see how Olaf couldn't gotten a hold of the files. Then again, one of the people introducing the booksame bizzare hilarious writing style as Olaf's unnamed associate on pgs. 145-153. You can't know for sure.

Why can't it be Lemony? I bet he can be very sinister when it comes to certain things.

I think it was dewey who wrote it because he DID have a relationship with kit, and kit even had a baby in The End.
