exit the mechanical octopus at the end of the Grim Grotto?
Violet just captained it out of the mechanical octopus. Does that mean the octopus was full of water? (I doubt the Queequeg had wheels.) But then wouldn't the Queequeg have been full of water, given that Sunny was fixing the porthole while Violet was driving?
It sure didn't seem like the children were under water (didn't seem like they were wearing diving suits/helmets; Sunny was able to run down the hallway).
What did I miss here?

You didn't miss anything. The logistics of the interior of the Carmelita are confusing in the extreme. It's unclear even what direction the interior "mouth" passageway goes; upwards, sideways? Similarly problematic is the architecture of the rowing room, the more you think about it. Best just to overlook the whole thing.

Yes, the rowing room confused me quite a bit. And the worst part is that I like to imagine the scenes in my head and I couldn't do that very well. I has to pause and wonder about how the room was.

Apparently, Fiona pulled a leaver to open the door of the Caremelita but that still means water could have flown in. Also it seems Sunny must have fixed the porthole quickly

There are mechanisms to prevent water from flooding the submarine, as referenced when Widdershins explains he will activate the hatch to allow the Baudelaires and Fiona entry and exit from The Queequeg. However, that only complicates the issue as to how Violet "navigated" the submarine out the the Carmelita. Sunny's speed repairing the porthole, though, I think is more typical in the Snicket universe. Some actions of the characters require serious suspension of disbelief. (It's not anymore unusual than, say, Sunny climbing an elevator shaft with only her teeth.)

I've thought about that as well but just shrugged it off as the series has had a few outrageous details told here and there.
Only thing I couldn't get over is, IRL the pressure of the water outside the Queequeg would have been to much for the window Sunny was repairing. Especially being repaired with......gum!!! That porthole would have given way and flooded the sub.

I don't think it's any less realistic than Sunny using her teeth to swordfight or climb an elevator shaft, in all honesty, so I accept it.
