Fiona and Fernald never show up in TPP, correct? If my memory is correct, I have an idea for what could have happened with them...
I like to think that together they went back to Olaf's submarine and staged a mutiny, driving Olaf and his still-faithful henchmen away, then devoted themselves to returning all those poor children to their homes. This took a year or so, then returning to the sea, they were amazed to discover the Beatrice sailing the sea with the Baudelaires aboard. However, they got caught in the midst of a storm, and only Beatrice managed to make it aboard before the ship was swept away and F&F were unable to find it again. This could explain how Beatrice lost her family as mentioned in TBL.
