Similar to another thread in Cheerless Characters about the Sinister Duo, what is the Great Unknown's purpose in life? Does it even have a motivation or is it just in it's very nature to be mysterious and feared by both good and evil? Does it even know the difference between good and evil or does it believe to be above both?

This depends entirely on what it really is; and as that is unknown, the question cannot be answered - not definitively, anyway. The intention is for you to find your own answer to what the Great Unknown is, and if you do that, you can logically supply its motives, too. Machine or monster, ally or enemy? Snicket's declined to answer. Decide for yourself.

But also, Dante : I get the feeling that the question was asked under the presumption that the Great Unknown is a singular sea-dwelling entity (whether specifically a/the Bombinating Beast, or a more unique being). You could hardly describe a submarine as "having motives in life".

You could hardly describe a submarine as "having motives in life". Haha! This makes me laugh. Also, I love that picture in your post! I think either way, sea creature or machine, I wouldn't say it has a purpose in life. It just exists. Or maybe, as an animal, it feels its purpose is to swim around scaring people and occasionally eating them(/saving them?).
