To understand this you will have to read some previous texts of mine. Especially about JS, the sugar bowls and the Great Unknown 2.0, 2.1 and 2.2.
And please consider this only as a possibility.
Theories are based on textual evidence, while hypotheses are based on theories. And possibilities are based on hypotheses.
So at the moment I think maybe the one who created the whistle that presumably was in Esme's sugar bowl that controlled the Question Mark-shaped Giant Animal (also called TGU) was an ichnologist, named Gregor Anwhistle.
Let's see why. Anwhistle Aquatics was created for marine research. And the question mark-shaped animal is an essentially marine animal (though it probably survives out of the water for a long time). Thus, Anwhistle Aquatics was possibly involved in the discovery of the huge Question Mark-shaped animal in the oceans of the ASOUE universe.
Captain W. apparently knew the existence of the huge Question Mark-shaped animal, and he knew it was possible that this animal was being controlled by someone when he decided to go to the TGU even though Kit begged him and the others to flee. (TE chapter 13). Captain W. has personally volunteered at Anwhistle Aquatics, training aquatic animals (salmon). (TGG chapter 5). This is evidence that Anwhistle Aquatics had as one of its missions training aquatic animals.
Gregor Anwhistle was an ichnologist, meaning he studied tracks left by prehistoric animals. It is very likely that by searching for prehistoric marine animal tracks, he found recent traces of an existing animal. A gigantic question mark-shaped animal.
Gregor Anwhistle's knowledge of animal training possibly led him to realize that using a whistle to mimic the animal's sound could be very useful in controlling the animal. This method was already used by VFD in other animals, such as eagles that were controlled by whistle.
Another important detail is that Gregor Anwhistle was responsible for cultivating a deadly fungus that could clearly be used as a weapon of mass destruction. This indicates that Gregor Anwhistle perhaps had personal goals related to the use of death-killing mechanisms when needed.
The use or otherwise of weapons by people fighting evil was one of the Schism-related issues. This is clear from Olaf's remark concerning Ish:
"The difference is that Ishmael is unarmed. He abandoned his weapons long ago, during the V.F.D. schism, refusing to use violence of any sort. But today, you'll all see how foolish he is." (TE chapter 11).
And we know that Gregor Anwhistle was heavily involved in the Schism.

"Gregor Anwhistle?" Violet asked. "He's the man who founded the
research center. Who was writing to him? "
" A woman named Kit, "Fiona said." I think it's Snicker Kit - Jacques's sister. "
"Of course," Klaus said. "Your stepfather said she was a noble woman
who helped build the Queequeg. "
"According to her letter," Fiona said, "Gregor Anwhistle was involved in something called a 'schism.' What's that? "
"It was a big conflict within V.F.D.," Klaus said.
The whistle that presumably controlled the large question mark-shaped animal was basically a weapon of great destructive power. In certain circumstances, this weapon would be even better than the deadly fungus, as it could cause selective deaths.
Another important point that was at the very center of Schism-related issues at the time of Olaf's Schism was the control of trained VFD animals.

"Look at these creatures!" Cried the woman with hair but on beard. "When the schism occurred, you may have won the carrier crows, volunteers, and you may have won the trained reptiles."
"Not anymore," Count Olaf said. "All of the reptiles except one -"
"Don't interrupt," the sinister woman interrupted. "You may have the carrier crows, but we have the two most powerful mammals in the world to our bidding - the lions and eagles!"
Evidently the Schism cited in this passage is Olaf's Schism at the time of Lemony's marriage cancellation, as the lions were trained by Beatrice and Bertrand according to TBB the Rare Edition. The salmon trained by Captain W. were also captured and destroyed at the time of the Olaf Schism. Then, at about the same time as Olaf's Schism, Gregor had control of the most powerful animal of all in his hands.
Gregor thus possessed the two most deadly biological weapons described in the ASOUE universe: Control of a super-fast mortal animal and control of the deadly fungus Medusoid Mycelium.
Someone with such obvious mortal power needed to be contained. Gregor was warned by Kit, but he didn't stop his way of acting. I don't know what Gregor's intentions were. They could be totally pascific, like using fungi to find a cure for disease, and the gigantic animal as a means of transport. Or maybe he just wanted to use his powerful weapons as a defense mechanism, thinking that as long as VFD possessed powerful weapons, the enemies would not dare to attack. In this case, peace would be achieved the basis of fear. It is easy to see that this view divides people. It's easy to see why the Widdershins family was unsure which side to support.
At any rate, before dying, Gregor decided to hand the whistle to Esme and she kept it in a sugar bowl. It's possible Esme is related to Gregor, after all none of us know what Esme's family name was before she got married. (LSTUA chapter 5)
