The theory is much simpler than I am used to doing. We know that Gregor was in favor of using violent means against enemies. There is strong evidence that the Baudelaires' parents were involved in the murder of Count Olaf's father (or parents). It is not conclusive evidence, but we will assume that this actually happened. (I am not saying that the author wants this to be a definitive answer).
Doesn't killing an enemy seem to be exactly what Gregor and his supporters would do? But then I wonder ... Gregor died during the AA facility fire. This fire happened when Fiona was a baby, and Violet was a fetus. Beatrice and Bertrand very much wanted to make a tunnel connecting the island to AA facilities. Gregor was one of the bosses in AA. Was Beatrice's project a way to contribute to the success of Gregor A.'s plan?
After all, if people judged as noble around the world had a cure for the deadly fungus MM while people classified as non-noble had not eaten them, and then the fungus was released, in a short time only noble people would be alive. This would be an interesting and frightening scenario that would make Olaf a hero admired by Fernald. I believe there is evidence that although Fernald started the fire, he did so influenced by Olaf and at the same time driven by a sense of responsibility against Gregor's evil plans.
I find it interesting to think that Lemony himself might have agreed to such a plan at the time. He caused Hangfire's death, under the excuse that sometimes killing criminals is a noble act when those criminals can kill other people.
To think that the W family never knew which side of Gregor's schism to support. I suspect that Captain W's wife supported Gregor, after all she must be an expert in the use of fungi like MM.

Yes, and if the sugar bowl does contain an antidote to the MM, it explains why Beatrice needed to steal it to ensure her safety while breeding it. Another possibility is that the sugar bowl contains a worse poison than the MM, which is why Beatrice stole it - to have another backup option to the MM. (This is my preferred theory.) A third possibility (one that I believe is contradicted by the books, but there are those who support it) is that the sugar bowl is the original source of the MM and from there it was bred at AA.So Beatrice was the original source and supporter of the MM.
