I personally think that they are. I mean, I'm not gay and I'm not against gay rights, niether am I for them, I just think it would give the series an interesting twist.

I think that Handler is definitely trying to imply that - certainly he is in TBL, although it could be argued that it was only something he retroactively noticed after looking again at TMM or even TPP, or even aSoUE discussion boards. I don't think it's significant, though. Edit: And we've talked about this here, too.

Well, why not, after all ? I see no trouble in that... Maybe DH wanted to show that he supported gay rights by making two characters of his series homosexual... Remember that The End is bound to create some griefs among the fondamentalist christians...

Yeah, to help this ( DH supports gay rights ), in the same letter, in TBL, sometime in the middle he says "...until R marries W, and M marries W, or R marries M, although sadly I think it will be a long time until women are allowed to marry women...", or something like that. (Sorry, TBL is not with me right now)

I suppose that being gay means I have to, but yeah. I'm positive Charles and Sir are/were lovers.

I wouldn't be surprised if he was implying something like this--everyone remember when Sunny declared "Busheney" which meant your an evil man with no consideration for other people? Handler's books are full of left-leaning ideas and things hidden between the lines.

I hardly think that having minor gay characters equates to having "books full of left-leaning ideas." The first eight books or so were completely free of any political bias that I noticed.
Besides, I love the little political injections. It makes me feel less like a teenager reading books intended for children.

I think they're meant to be a couple. When I first read TMM they reminded me of Mr Burns and Smithers from The Simpsons, but I thought that was just me because I was pretty obsessed with The Simpsons back then. But I think it's definitely deliberate now, even if it wasn't at first.
I also have this theory that Duchess R was a lesbian, but I think that one is just me...

I suspected Charles might be gay in TMM, but the line about them holding hands in TPP was what got the message across to me.
