I know there's a Snicket family tree in the Unauthorized Autobiography doesn't show that...
But in Book 7, Lemony says that Jacques has 1 eyebrow just like how Olaf does. And what I think is interesting, is that throughout the series, I never saw Lemony say that he or Kit have the 1 eyebrow trait.
And in Book 13, Ishmael mentions a girl who had one eyebrow...
So...what if the girl, is Jacques' and Olaf's mother? And Kit and Lemony have a different mother? But everyone has the same father, which would make the Snicket family tree still be accurate.

No, it is not possible. According to 13 secrets panflet, "Lemony Snicket is one of three siblings." This is secret 2. I consider this pamphlet the most reliable work of Daniel Handler about ASOUE because it was not written in Averse. (imagine Averse as a parallel universe, which exists in the mind of true Daniel Handler). That is, the author is not a character, and there is a time stamp just like our universe. It's as if Daniel Handler was personally giving readers reliable tips. He knows very well that Lemony is an unreliable narrator, so some of these "secrets" don't seem to be secrets in themselves. But this information helps us ensure that some information said by Lemony or other characters is really true, not that they are lying or is wrong about anything. So "Lemony Snicket is one of three siblings" is a truth that should not be disputed.

I find it more likely that these three people with only one eyebrow are perhaps cousins or some other relatives. So they are related, and that is why they share familial traits.

The family tree in TUA confirms this, as it shows three groups of siblings who are cousins: J, K and L, G, H and I, and M, N and O (with a noose).

I think it almost certainly wasn't, myself; it's not attributed to Snicket or Handler, which I think it certainly would have been had he really written it, and there isn't even an attempt to write it in-character. (I'd even be willing to take a guess as to who did write it, but the name wouldn't mean anything to you.)

The basic premise of my theory is that the 13 secrets are absolute truths that cannot be challenged or questioned. It is an axiom of my theory. Of course, this can be questioned by others, but not by me.

Whether or not the secrets were written by DH, they seem to reflect truths that were not in the published work at the time, e.g. 'Lemony Snicket's niece is an orphan'. So I don't think we should see them as a deceptive document: when they confirm that L is one of three siblings we should believe them. Note also that LS to BB #5 includes the answers 'Three Children' and then 'See the answer to Question 5: Jacques, Kit and myself'. It's true we aren't actually told what the question was, but it seems plausible that it was 'how many siblings are there in your family?'.
(I did once toy with the idea that he might have had half-siblings, one of whom is Daniel Handler, but I gave up on this as too complicated, and made DH a distant cousin.)
