Well, as I type up this curious thread I have to question my own thoughts, and as you've all guessed, it is on the fact that Lemony Snicket is the birth father of the Baudelairs. Please, hear this thread out. As it has been stressed in the book, secrets are passed through certain people. In the 10th book, it is hinted that a parent of the orphans lives, the topic that was never really brought up again. Somewhere, someone could have known that Lemony was the true father, and he was indeed alive. Please, think this through and give me some support, or ideas to disprove such ideas. Actually, the tenth book is usually the one most quoted as saying that the Baudelaire father is dead, for reasons stated in this thread. It's also worth noting that after that book, in The Grim Grotto, it outright says that the Baudelaires no longer believe the Snicket File says that one of their parents is alive; it's in Chapter Twelve: " For quite some time, the Baudelaires had thought this meant one of their parents was alive after all, but now they were almost certain it meant no such thing." The possibility that Lemony's the father of the Baudelaire orphans has been brought up, but hasn't done too well; the books themselves don't suggest it, and it's hard to see what role it would play. Actually, he could only really be the father of Violet; for him to be the father of Klaus and Sunny as well would require some sort of awful soap opera, because while it's theoretically possible that Beatrice was pregnant before she married or fell in love with Bertrand (although I doubt it), one can obviously say no such thing about her pregnancy with Klaus or Sunny. Unless this theory takes the form that Lemony was always Mr. Baudelaire, but that doesn't work very well either; Mr. Baudelaire has a full name and a completely separate identity, and it's just not suggested in the books at all. He and Lemony are always presented as entirely separate characters with separate histories, and nobody's yet explained why Lemony would adopt a pseudonym for practically his whole life and then resort to following his children around rather than actually trying to find them. It's also well-documented that Lemony and Beatrice broke up before their marriage and didn't see each other again for a long time, in The Beatrice Letters. The theory is probably best-discussed here, but bear in mind this was all before The Beatrice Letters and The End had been released.

I've actually thought that too. He'd only be Violet's dad though. And maybe he doesn't know it... and maybe Beatrice didn't try to figure it out because she really didn't want to know what the answer was.... perhaps nobody knows it. So, as far as anyone knows, the Baudelaire's parents are dead...

That's very clever. And that would also make sense since, for some reason, the information about the survivor of the file was in the Snicket file (although if nobody knew, it wouldn't be any file). Maybe someone did know, but they no longer are alive. Perhaps Kit.

In his books, Lemony always expresses his love for "Beatrice" at the end of "The End" Kit instructed the Bauderlaires to name her baby after one of there parents.
In the last few pages, this is said something something something "and they did not know if she was just stating her own name" and then Kit's baby said "Beatrice" so unless "Beatrice" was the name of the Bauderlaire father...
and also in "a series of unfortunate events"
hidden under the tree, the Bauderlaire mother wrote "If our baby is a boy, we will name her Lemony" hm..

Hence "If our baby is a boy." Violet wasn't a boy, so she's not called Lemony. And Klaus isn't called Lemony because the Baudelaire parents found out when they returned to the mainland that Lemony was still alive (he sent Beatrice a telegram soon after Violet's birth - see TBL LS to BB #6).

lemony is not violets father because like dante said in book 10 the baudelaire's father is dead ... and violet would be violet snicket and kit would know that violet is her neice

However you could look at in the way, that the "father" to the baudelaires was dead, it could be used figuratively in that sense, like when people say that a father is who brings you up, not who biology made you. I have always thought that Snicket is the father, it could all be one cover up over who really is their parents.

Perhaps Jaques is violets father?Was that what wanted to tell them before he died? No, not at all. He wanted to tell them what he knew about their parents deaths and/or about V.F.D. And the story gives no indication whatsoever that Jacques and Beatrice had a relationship. Now I haven't read The End in a while but I'm certain that when B and B left the island Beatrice was nearly ready to give birth. She'd already picked out the names it would be if it were a boy or a girl. So that suggest to me that Bertrand most certainly is the father. And as we've discussed in other threads - there was an interim of at least 2 years between the breakup and the island hookup - Lemony did not speak to Beatrice during this interim. He most certainly was not making babies with her.
