Two things to add.
1) In TGG, they mention her. Uncle Monty, another dead guardian, hasn't been mentioned for a while. *raises eyebrows*
2) On Unofficial FAQ, they say something about it. READ IT!

I just thought of something that might/ might not be possible. Maybe, without the Baudelaires knowing it, there was a V.F.D base in Lake Lachrymose. Maybe, the leeches were mechanical and were guarding the base, and they were programed to help V.F.D members if they were in trouble and not to kill them. Maybe the leeches didn't kill Aunt Josephine, but helped her get to the V.F.D base instead. And maybe Count Olaf was in the town not looking for the Baudelaires at the time, but looking for the V.F.D base, but by sheer coincidence, just happened to run into the Baudelaires. It's just a theory, but I thought it might help.

Interesting theory...I highly doubt it as mechanical devices at that time wouldn't be able to smell food on a human which they obviously do... And they wouldn't have killed Ike, as Ike going swimming would have no reason to have been taken away to the base with everyone thinking him dead.

I don't really support the theory, because there's no evidence for it at all, but in the interest of thoroughness, it's possible that Ike was in danger from somebody on the other side of the schism and was taken into this "base" - possibly Anwhistle Aquatics if it actually exists - for safety. Never mind, though, AA probably had been burnt down by then.

Or Ike/Josephine could have been captured by another V.F.D. submarine. There have got to be more renegade submarines than the Carmelita. (Again, in the interests of thoroughness. I wonder when the Queequeg stopped patrolling Lake Lachrymose? It picked up some of Josephine's books before they became too soaked, so I guess it was probably there on the day the house fell.)

Maybe the Queequeg left Lake Lachrymose after collecting some of Josephine's books, but it would probably stay there in case there was still trouble nearby. If the Queequeg found Josephine, perhaps its crew left her someplace. If Josephine was rescued by the Queequeg, could she be at Hotel Denouement now?

If Josephine survived, I doubt even Widdershins would have kept that a secret, and probably not Fiona. However, in theory, she could be at Hotel Denouement. Where else would Josephine want to be but a safe place?
If she was, hypothetically, captured by villains, she's probably still on a villainous submarine. Or dead, although that would rather defeat the purpose of having captured her (or indeed, from Handler's point of view, of having it so she survived at all).

Perhaps the Queequeg picked up the other half of the VFD transcript that was hidden in Ivan Lachrymose, Lake Explorer that was "hidden under someone's bed" (TUA, Page 47).
Wasn't there something else important hidden under Josephine's bed?

I find it strange that Josephine had not told the Bauds about Widdershins, as Widdershins said in TGG. Or maybe that was Handler's half-thought out way to make Widdershins know Josephine in TGG.

Good theory nyflamehead, but why Aunt Josephine. Why not Jerome Squalor or the owner of the mill( I can't remember his name at the moment!) Also, with my theory, maybe Aunt Josephine was afraid of the children knowing about V.F.D, so she told them that the leeches could 'smell' food, but maybe (by the offchance) the leeches had like heat sensors or something like that. Actually Dante, your theory of Captain Widdershins is very good! And maybe Captain Widdershins( for some reason) is Ike in disguise. It's just something that popped into my head at the time, and I thought I might as well get your opinion on it.
