In my opinion, The End left way to many unanswered questions. Where are the Quagmires? Where did the Baudelaires go? Did they survive the trip? Where is Lemony Snicket? Where is Ink (Incredibaly Deadly Viper)? Will Violet ever see Quigley again? Will Klaus ever see Fiona again? What is The Great Unknown? Where are Phil and Captain Widdershins? Has the Medusoid Mycelium been destroyed? What happens to Mr. Poe? Do the Baudelaires stay out on their own? And many more. They were intended to be left unanswered. It's something called imagination. Snicket deliberately left these to your creativeness's boundaries. I'm quite happy with what happened.
The Baudelaires are happy, but not necessarily in a good shape (in a tiny boat, three kids and a baby ... greeeaat),
Lemony still follows them, and TBL answers many things that happened after TE. Just ask yourself what happened.
I, myself, figure the Baudelaires delivered justice, but treachery never ends, we found that out in another book called Genesis.
Beatrice II searched long and hard for her uncle, and soon they met up, and the story was told in a clear, orderly form, (a.k.a. aSoUE), and other characters, such as Esme, lived their lives in a normal way.
Examples:
Sir and Charles lived a gay life, sold the lumber mill, and lived in the old V.F.D. headquarters in Finite Forest, until Sir died of lung cancer.
Esme Squalor resigned her post as the city's sixth most important financial adviser and took up a job in fashion, while adopting Carmelita Spats, who went on to own the next Hotel Denouement.
Hal opened his own Indian restaurant, but died before construction was completed.
Hector, Duncan, Isadora, and Quigley survived the great unknown, which was an enemy submarine that took Widdershins and Phil captive. Those two, along with TMWABBNH and TWWHBNB, were never seen again, as the submarine crashed during a storm. Hector adopted the Quagmires and lived in the city, until Hector died of a heart attack and the Quagmires published their own printing press, "Quagmire-Baudelaire Inc."
Vice Principal Nero became one of the city's most respected orchestra maestros, but never got to play the violin in a professional concert. He lived alone, until he disappeared after getting his long-awaited five star opera review for a re-enactment of La Forenza del Destino. He was never heard from again, except when Prufrock Prep burnt down, some eye witnesses swore they heard violin music all through the destruction.
Mr. Remora and Ms. Bass were caught and arrested for robbing Mulctuary Money Management bank a few years after they both quit from Prufrock Prep. After they were released, they got married and lived in Tedia until they both passed away, within a week of each other.
Ishmael, after returning to the city, committed suicide after the rest of the castaways/islanders died from Mycelium poisoning, and he couldn't live with knowing he could have saved them. He used a harpoon gun to take his own life.
Frank and Ernest Denouement eventually forgave each other, and, with Carmelita Spats, went on to construct Hotel Epilogue. They never found Dewey's body.
Bruce, after being let off by Fernald and Fiona, started his own reptile house in the city zoo. He died from actual suffocation from the Mamba du Mal.
The Elders of V.F.D. eventually dismantled the town, and the inhabitants disappeared into the hinterlands.
Fiona and Fernald Widdershins, after stealing the submarine, prowled the seas for the rest of their lives looking for the Great Unknown, the giant submarine that took their father. Eventually, they gave up, and found the rusted, abandoned Queequeg in an old junkyard. They fixed it up, and Opened Hooky and Triangle Eye's Submarine Tours. The captive Snow Scouts were set free, and returned to their parents in the city.
The White Faced Women returned to the city, visited their long lost brother's grave every Sunday, and, after finding Hugo, Colette, and Kevin, opened up their own carnival.
Jerome Squalor died in the Hotel Denouement fire, his last words were reportedly "God, forgive me!" He also allegedly threw his Odious Lusting After Finance out the window and, according again to Esme Squalor, it landed in Dewey's Pond, the last item to be cataloged by the lost Denouement brother.
Justice Strauss also died that day in the fire, on top of the roof. She watched the Baudelaires disappear with Olaf into the sea, while she died an honorable death.
Geraldine Julienne quit being a reporter and took on the post as Editor-In-Chief, as Eleanora Poe died from food poisoning in the Anxious Clown.
Mr. Arthur Poe lived on to, ironically, become the most successful owner of Ophelia Bank, and Dorothy Poe always fought with Esme Squalor, as Mrs. Poe had become the city's fifth most important financial adviser.
Albert and Edgar grew up to become famous football and baseball stars, respectively. Albert eventually resigned to become an expert in the local zoo's bird tamer, while Edgar went on to become a famous poet.
V.F.D. itself soon fell apart from what it once was, and the schism was seamed up. It became an official city department, and had over one thousand members by the time the Baudelaires died.
And finally, as for the Baudelaires themselves, Violet went on to become a famous inventor, beating Edison's and Da Vinci's invention record.
Klaus became a famous author/poet/screenwriter/playwright/college professor. His library at his own mansion reportedly had over one million books in it.
And Sunny became a well-known chef, and retired to become a widely-known radio/T.V. talk-show host.
And, on a side note, Larry from the Anxious Clown a clown in the White Faced Women's/Circus Freaks/Henchpeople's circus.
That in all is what I think is what happened after TE.
Now make yours.
